A CUSTOMDESTINATIONS-MS file is a Jump List file used by Windows 7, a Microsoft Windows operating system (OS). It contains timestamps, applications used that are pinned on a user's taskbar, and paths to items (documents, audio or video files, webpages, etc.) recently accessed by a program pinned on a user's taskbar.

The Jump List feature was introduced in Windows 7 and allows you to quickly view items recently edited by a program that is pinned to your taskbar. When you right-click the icon of the pinned program in the taskbar the Jump List will appear above the program. For example, if Microsoft Word is pinned to your taskbar and you have recently viewed several .DOC files, they will appear when you view the Jump List for the program. The same applies for web browsers such as Internet Explorer or Google Chrome but instead of documents it will most likely show recently viewed webpages.
The CUSTOMDESTINATIONS-MS file is created when you use a program pinned to your taskbar. The path to that specific file and timestamp is stored in the CUSTOMDESTINATIONS-MS file then referenced by the Windows 7 OS when the user right-clicks the pinned program.
You most likely will never see the CUSTOMDESTINATIONS-MS file since it referenced by the OS but if you need to navigate to the file it is located in the following directory:
Users\%USERNAME%\AppData\Roaming\Microsoft\Windows\Recent\CustomDestinations
